The issue is that the hotlist window is an entirely separate entity to
the window which spawned it - NetSurf has no way of knowing which
window you want to open it in.
In the AmigaOS4 version I've added drag'n'drop for bookmarks into
windows to get around this. I also have a Hotlist menu which is
necessarily attached to a window, so bookmarks opened from there open
in the current window.
You might want to file a feature request for one or both of these
features to be added to the GTK interface.
